For a hydrogen atom, the nucleus is something like 1.6 x 10^-15 meters across. At the same time, the electron cloud is about 4 x 10^-10 meters across (size of first excited state). Thinking that the electron is at any time about this distance from the nucleus, we see that most of the atom is pretty empty.
